Not using a "standard" MIDI controller, rather just a keyboard with MIDI output. Do I need a MIDI encoder for the sust pedal? If so, how does the software recognise it?

Exactly which brand and model of keyboard are you using? Does it have an input for a sustain pedal? Most keyboards interpret the electrical signal from a sustain pedal and translate it into MIDI data and transmit it as values (on/off or variable) in Control-Change message #64 (CC 64).
You can add a sustain pedal, or an expression pedal, or other midi pedals to use with your system with this company's adapters (no keyboard needed), just use it on the same midi channel.
