How can you save your assigned MIDI commands to certain presets in Preset manager. I can easily assign PC messages to my favorite presets but when I close and re-launch PTQ these are gone. Saving presets won't seem to help....

It's kind of hard to find. Go to the Midi tab of the Options window and look at the Global Midi Mapping. Click on the dropdown and you'll get a menu where you can save your midi settings and/or reload a previously saved group of settings.
But as you say I don't think these are saved with the piano presets. You need to load the midi settings separately, if you have different set of midi settings that you use with different piano presets.
Also note that you can specify one set of midi settings to be the "default" group of settings.
