Well, you can start by making sure that Pianoteq Options --> MIDI --> Notes Transposition is set to zero.

Although I'd never noticed the MIDI transpose function, it wasn't that: whatever happened in my temperament presets resulted not only in transposition but also doubling (two simultaneous notes sounding when only one was played). But I now re-created the temperament presets and replaced the old ones, and the problem is gone. Still wondering what it was about, though.
