Those are unmodified black notes (sharp or flat whichever way you like to see them). White unmodified notes are framed by a grey square.

Yes, right click on the rail just above the keyboard and select either "Edit all notes" or "Clear all notes".

Thank you, that works. But I noticed once you clear all notes (or any individual note) , the specific spectrum profile for those notes are lost. Why would that be useful?
